I have an eneloop charger with 4 rechargeable batteries. As of now, 2 of them are very low on energy, but the other 2 are just fine. So does this mean I can charge just the 2 or do I really have to fill up all 4 slots?

Some chargers do, and some don’t. Consult your manual to be certain.
