Is it okay to keep the rechargeable batteries in the charger once they are done charging? Will it hurt them if I do or is it better to take them out once they are done charging?

It does not hurt the batteries if you have the Nyko Battery charger but I do not know about other ones. The Nyko Battery Charger shuts off automatically when the batteries are finished charging.
